I might change my answer in a few hours depending on how awesome First Class is but I'm watching X2 right now and I don't think anything beats the Nightcrawler opening scene. It was possibly the only time that I was literally on the edge of my seat when watching a movie. And I know people shit on Spidey 3 but I really dug the fight scene at the end. That was Marvel Team-Up come to life, how could I not love it?  What about you guys?

That nightcrawler scene was balls out awesome. As you mention Spider-Man 3 another reviled movie is X-Men 3 but I loved every scene with the beast in it. Punisher Warzone: Punisher vs the Parkour dudes (with a really brutal execution). Dark Knight: Joker chewing up scenery at the party, pencil scene too. Green Hornet: watched it like two days ago... Kato vs the Green Hornet was funny and cool. X2: Wolvie vs Lady Deathstrike. Spider-Man 1 & 2: pretty much the whole thing but in the end the moments of levity as peter or in the mask. The Crow: taking out a room full of thugs (although...  ) I'll be back with more...

Dark Knight- Joker Pencil scene
@lugaru yeah, that nightcrawler scene was the best mutant scene ever.
While it might not have been a great movie the airplane scene in Superman Returns that Hardman did so much work on was an amazing piece of work.

YES! I often rewatch it just for that scene. I didn't know it was by Gabe  Another cool X2 moment is the Magneto breakout scene. X-Men 3 wasn't the greatest movie but it had a lot of cool scenes.

The opening action scene in Blade. Traci Lords is a vamp bringing her prey to a rave. The sprinklers go off, covering all with blood and the vampires go to town. Then Blade shows up.......... Too bad the rest of the series did not match up to that opening scene!

The opening action scene in Blade.
 I also like Kris Kristofferson's "catch you fuckers at a bad time?" then fucking shit up for the vampires. Oh yeah, the Incredible Hulk scene at the campus where Hulk fights the military then Tim Roth goes all Captain America on him. Love it!

The whole sequence at the Griffith Observatory through the climax on the zeppelin in The Rocketeer.
And Cliff rescuing Malcolm, passed out in the plane.
And the escape from the South Sea Club.
And the first time we hear James Horner's awesome main theme, as the hanger doors open (I still get chills watching that). It was the comic movie that I most wanted Hollywood to "get right," and, for the most part, they did.
Still my favorite.

As much maligned as Superman Returns was, I thought it had some great moments (as noted above), and I think it's because it tugs on some the classic moments from the previous Superman films. Some of those are just iconic and speak to me in a way translates to a guy who maybe doesn't care for the comic a lot, but respects the position. When I see people bag Superman I, I want to know why they hate freedom.
The intro to Watchmen is CLASS.
I love that Go get'm tiger line from Spidey.

Batman's entrance in The Dark Knight, and the Joker throwing his head out the window of the moving cop car.
all of Scott Pilgrim vs. The World.
the ending shots of Ghost World
Raphael standing over NYC in Teenage Mutant Ninja Turtles
the opening of Punisher War Zone
when Britt and Kato beat up the drug gangs in The Green Hornet.
there's probably a few more but those stick out most.

Seeing Leonidas in action (that great scene that zooms and goes into slo-mos) in 300.
Batman chasing down the Joker through the streets of Gotham in The Dark Knight.
Spider-Man stopping the train in Spider-Man 2.
Colossus' first appearance in X-Men 2.
Superman's first flight through Metropolis in Superman: The Movie. And also just the opening part of the film as the credits begin to roll- that whole start with the kid reading the comic as we pan up to the stars and hear John Williams' booming score whe the big red "S" hits the screen still gives me goosebumps...

- Iron man's first flight in the first movie. - Punisher vs the Russian in the Jane version - When Spawn first confronts Wynn and gets chased. Seeing him in costume and full cape was amazing. - When Warren Beatty steps out of the cop car for the first time as Dick Tracy.
As you can see, most of mine are character moments. Seeing a character in comics just come to life in full glory is just plain awesome.

The first time Logan pops his claws in the bar in X-Men - it was the moment everyone was waiting for; the moment we thought would never come, or wouldn't live up. And when it happened, I squealed like a little girl and thought to myself, "Holy shit, they brought Logan to life!"
The NEXT first time Logan pops his claws, and the berserker rage that follows, in X2 - Another moment I just wasn't expecting from these movies. The wry growliness was enough for me. I didn't think they were gonna go into the dark territory of Wolverine's temper, so I was wide-eyed and shocked when he stabs the soldier in the chest while screaming in his face. Not only did they go there, but Jackman SOLD it, and the merciless way he dispatched the rest of the soldiers afterwards... I was absolutely riveted.
The introduction to Cerebro - This is a strange one, I know, but there are few scenes as purely X-Men from that first movie as when Xavier goes to use Cerebro for the first time... not the actual scene where he uses it (though that was cool too), but the exchange that precedes it out in the hall. Logan asking Jean if she's ever used it, and Jean saying for someone as inexperienced as her to use it would be too... "Dangerous," Scott chimes in. SUCH a small thing, but that moment felt like the X-Men. Just watching them be their characters. Small moments like that really made those movies for me.

Superman Returns, when Supes pulls the boat from the water and you realize how huge it.
For being such an average movie overall, Superman Returns has some amazing moments.
