Akira is the best sci-fi dystopia of all time.   The world is so complex, and so well worked out.
Also... V for Vendetta By Alan Moore and David Lloyd
The Fahrenheit 451 Graphic Novel was actually very well done.
Dark Knight Returns and Watchmen, of course
Memories of Outer Space by Enki Bilal -Beeyootiful European comic!
Nausicaa by Hayao Miyazaki -okay this fits, after thinking about it.  A world that is far past its big apocalypptic event.

any of the Those Annoying Post Brothers comics by Matt Howarth, although that's a funny dystopia.
I wanna say King City by Brandon Graham, even though its not really dystopian, because King City is an awesome comic!

Ones I haven't read that might fit in here...

Lone Wolf & Cub 2050 or whatever that was.
From Inside by John Bergin -really artistic, depressing comic.
Legend of Mother Sarah Manga
East Coast Rising by Beck Cloonan -far future primitive pirates in flooded NYC!
